Have you tried destroying The Kremlin? Krypton? Bosco's?

Looks like Bosco's store is safe. But there's a beacon in there. Check the angle of the camera to find out where the beacon is. Go to Bosco's and find it. It's fairly tricky to find unless you know what you're looking for.

Throw the beacon at Lincoln in the street. Then go back to the war room and fire a missile at him. Congratulations!
