My guess is they attempted to follow Lee's plan(look for boat/meet up with Lee/meet by train), waited a day or as long as they could, and either decided he(and potentially Clementine) was dead and took off or were forced to flee from the herd.

I think the same is true of Clem. We know the city is swarming with walkers and they came in from the railroad tracks, so i think if you told her to go there, she did, then saw that it was surrounded by thousands of dead, and fled the city, as Lee was going to do.
