Thumbs up It worked!

I backed up both of them in another folder just in case, then I looked a the timestamps of each prefs.prop and deleted the older one, which was in the steam folder.
Oh my god - you are my lifesaver! I checked both locations and deleted the newer prefs.prop in the Steam folder (because in my case the older one matched the timestamp of my latest savegame) and it worked. It's strange that the file hasn't been recreated yet.
But whatever - it worked and that's all that matters.

Delete prefs.prop inside C:\Program Files (x86)\Steam\steamapps\common\the walking dead\Pack\default or at least move it to your desktop/recycle bin if you want to be sure that it works first.

The problem is that if you've verified your Steam files, or re-installed The Walking Dead on your machine, it downloads a blank/default prefs.prop which takes precedence over the one in your save file directory, and doesn't think you have played the game before.

If you are on Windows 8 and are having problems with the game crashing when a controller is connected, download this DINPUT8.DLL (don't run the "free scan" on that page) and place it inside C:\Program Files (x86)\Steam\steamapps\common\the walking dead\GameData

Don't bother replacing the file, that will only work if you happened to stop at the place he was at.

Delete the prefs.prop file, rather than replacing it.

If that doesn't work, try moving the prefs.prop file out of your saves folder into the Walking Dead directory. See my post a little further up the page for more details.
